If I understand correctly, you're taking the internals from one diff and installing them in a different housing, is that correct? If that is the case, and I will say that I don't have a great deal of experience with diffs, then it doesn't sound unreasonable to me that the shimming could be a long way off. Is the crownwheel in the correct position? That will greatly affect matters if not. But I'm sure you know a lot more about diffs than I do, just some thoughts.
You could blue the crown and pinion to satisfy yourself that the mesh is, or looks to be, in the right place, once you've shimmed it.
