On my printer, I tend to print with zero clearance (i.e. the hole is the same size as the bit that goes into the hole). They just snap into place. As @daedalusminos has said though, it depends on the printer so worth a test run.
What I tend to do is print sockets (holes) in both pieces and then have a separate butterfly key that glues into both. Something like this:
Note the fillets on the sharp corners just to give it the best bet of fitting well:
