Hi Dragnet You can cut the rear quarter out just enough to get at the sill for now
If the rear quarter is in good condition you can neatly cut it then put it back. If you use a thin cutting blade.
I have found with MGB's and Midget that building the sill on the bench works well. as you are then lining up the whole thing with the doors and front wing
You need to do a lot of test fits.
I'm wrestling door gaps and front wing gaps still on mine which is driving me nuts.
I think you almost have to look a the bonnet fit. Then the front wing. Then the door to rear wing. Then the sill line along the bottom. If the sill is one piece you can adjust all of these elements until your happy then tack the sill in place.
If you are keeping the membrane its less of an issue as you have the lines already. If the castle rail is shot then you may have to replace the membrane any way
