There are three layers of epoxy. I sanded a small area with 320, 800, 2000 then 5000 grit and it seems the snow flakes were gone at some point. I guess that suggests the condensation happened between layers, do you think so?

I wouldn't worry too much.
I tried Jotun 87 al on a rusty old fire escape. No surface prep at all. Damp steel had been raining. Still fine after over a year in a very exposed position.
Thanks guys. After sanding and checking in a few different problematic areas I've decided to carry on as the problem happened between layers of epoxy, not on the metal.
