possibly, I take it you are using cellulose primer, try flatting back enough to get rid of the affected primer and re-apply the primer but using quite a few light coats letting each coat dry before the next, you need to get the paint on without a lot of thinner sitting there softening the paint below so build it up slowly flatting between coats
gotta say I hate aerosols they give a terrible spray pattern, primer its self doesn't really protect a repair as primer is pourous, as for priming you don't need to do the full car only the repairs, just don't go heavy with the primer, if it still reacts try some different paint from the gun

You really ought to be priming with epoxy mate, once set it resists water and so you can take as long as you like to finish the job with no problems, we have all seen cars on the road with the panel in primer that the bloke never got round to top coating and they are always rusting because normal primer is porus, epoxy primer isn't and will protect the repairs
