Is it Ok to use a 2K primer before applying the water based top coat?

Of course, but an epoxy primer would be the best choice.

The issue I am having is with shrinkage of the primer weeks after finishing the job

Are some primers less prone to shrinkage than others??

If you're leaving it weeks before spraying base colour then change to epoxy.

If you sand the primer before it's fully cured, same goes with filler, then because it's still curing after you sanded it, it sinks
