The reason for trying to eliminate three jaw chuck run out is that due to the wobble the slot will be wider than the cutter. Only one or two flutes will be cutting, so will wear more and make the cutter less accurate.
That's not too much of a problem when doing multiple passes to creep up on the width, but when milling a single pass slot with a cutter that's the exact finished size, things get a bit sloppy.
When clamping down I always use plain brown paper between the part and vise jaws or cross slide surface, this won't affect accuracy and will greatly help stop things creeping under cutting vibrations.
Lathe milling can be really enjoyable and satifying once you start to think outside the box as far as setups are concerned, expect thinking and setting up to take much longer than the milling.
